There are some days that the gym is being set up for assemblies or other events and phys. ed periods have to be held in the classroom if the weather is bad outside. What kinds of activities can be done with elementary students in the classroom that can raise their heart rate without getting hurt tripping over desks?

This would happen every year during our Science Fair, where there were multiple days that PE classes were displaced. I used this time with my 3-5th graders to review their fall scores on our fitness assessment, set goals to reach by the spring assessment, and make a plan to achieve them. It was a great opportunity to personalize goal-setting in a very measureable way. Now, with Smart Boards available in the classrooms, it's easy to use the technology for such a lesson. It was really meaningful for the kids, even if they didn't break a sweat on this one day per year. For my k-2's, we either went outdoors for the lesson, or if it was raining we did a "chair aerobics" workout, using a video designed for kids who have mobility impairments. The kids got a kick out of it!
